I have opened a bug report (#2140) for this, but it seems to me to be important enough and subtle enough to raise in public:

MailMate will not find some messages based on body text words, possibly due to some lines being seen as neither quoted nor unquoted text. I discovered this by looking for messages with specific words in them in a mailbox full of output from 'cron' jobs which are all plain text made up of mostly timestamped lines. For example:

[2018-10-11 02:39:37 -0400] [/usr/local/cpanel/scripts/rpmup] Resolving Dependencies [2018-10-11 02:39:37 -0400] [/usr/local/cpanel/scripts/rpmup] --> Running transaction check [2018-10-11 02:39:37 -0400] [/usr/local/cpanel/scripts/rpmup] ---> Package ea-apache24.x86_64 0:2.4.34-3.3.1.cpanel will be updated [2018-10-11 02:39:37 -0400] [/usr/local/cpanel/scripts/rpmup] ---> Package ea-apache24.x86_64 0:2.4.35-1.1.1.cpanel will be an update [2018-10-11 02:39:37 -0400] [/usr/local/cpanel/scripts/rpmup] ---> Package ea-apache24-config.noarch 0:1.0-136.136.5.cpanel will be updated [2018-10-11 02:39:37 -0400] [/usr/local/cpanel/scripts/rpmup] ---> Package ea-apache24-config.noarch 0:1.0-137.137.2.cpanel will be an update [2018-10-11 02:39:37 -0400] [/usr/local/cpanel/scripts/rpmup] ---> Package ea-apache24-config-runtime.noarch 0:1.0-136.136.5.cpanel will be updated

If I search for quoted or unquoted text, there is no search string I have found which will find any of my messages made up of lines like those. Single characters don't work, whole words don't work, nothing.
