Personally, I like that I can see them in both places, so if you hide
them, make it a user-selectable option please. Mailboxes and Sources are
each a different context, so to speak.

It's not really “by design”. It's more like a missing feature that
MailMate does not hide the IMAP folders under “Sources” which are
also part of one of the universal folders under “Mailboxes”.
