It comes from any number of headers inserted by popular spam filters. Negative scores indicate more "hammy" messages while messages that score positive are more likely to be spam.

Also, you might want to use ⌥⌘U to see the original header(s) from which the value was taken. It could include a lot of details about how the score was computed (which is all happening on the server and not in MailMate).
