In all my smart mailboxes that contain messages from this account, I
still see the message duplication. Furthermore, anything I do to one
of the copies, happens a few seconds later to the other: changes of
unread state, flagging, deleting, etc.
Anyone have any ideas why this might be happening and how to fix it?

I don't have a solution but two suggestions:
* which version/build are you using? This will be helpful for Benny in
case he needs to try and reproduce the issue.
* add UUID and MSGID to the columns to see if they give any ideas –
there have been problems in the past with this.
