It’s pretty hard to diagnose this kind of issue remotely, since most
of the time this stuff “just works”. That said, here are some random
tips based on my experience.
One possible cause of mail sorting rules being disabled would be if some
other mail client is marking messages as read, or filtering messages
before (or while) MailMate sees them. If multiple mail clients are
competing to filter messages, MailMate can get very confused (it may
even preemptively decide to take a mailbox offline). I normally have
three mail clients accessing my email: desktop, tablet, phone. The
latter two use AquaMail on Android.
You should also be sure your rules actually work as intended without the
automatic trigger. Select a range of messages that should be filtered,
then right-click on the mailbox name and use the Apply Rules of
“<mailbox>” -> Selected Messages. If the messages are not moved,
then there is something wrong with the rules.
I don’t understand your comment that you “cannot add any rules”.
What exactly is happening there?

Conditions -> Message is not read
