Hi Luis and Slavko,

thank you guys. You pointed me to the right direction. The problem was the 
systemd-resolv.

I installed Bind9 and replaced systemd-resolv with it. So far I have not seen 
any more DNS timeouts or resolving problems.

The only part of your setup that looks strange (to me) is the use of 
systemd-resolve.

Perhaps someone more familiar with systemd-resolve could give you advice 
specific to it. I would test this using a resolver such as Bind or Knot.
