I have a similar problem. If I have Mailplane configured to "Open at Login", the counter is not updated, and clicking on the Mailplane icon in the dock does not open Mailplane. Quitting and restarting Mailplane is the only way I can get it to work. In the meantime I've just disabled "Open at Login" Charles
