Maybe it's not a bug, but a feature. Please check Preferences > Accounts > Options. At the bottom of the page there is an "Inbox" section. If you want to count all unread message in your inbox, please choose 'Inbox'. If you want to count only important messages in your Priority Inbox, please choose 'Priority Inbox'.
