Apparenlty this is a known issue with focus. I have the same problem as well, though it has never bothered me, as there are two easy and acceptable workarounds:
1. This is the one I use, enable keyboard shortcuts. I use them exclusively, never using MailPlane's at all, in case google releases and update that breaks MailPlane, I want to still be able to work. So hitting 'r' will get you into reply mode, and the focus will be correct. 2. While the cursor is there, blinking at you in all it's glory, the focus is actually on the window. You can see this by pressing the up/down arrow keys and watch your window scroll. So, to change focus to the next element, hit the tab key. We got lucky and it so happens that the text area is the next item in the order or tab index of gmail. It works though. Let me know if it works for you, this is how I have been working around it for some time.
