Apparently this is a known issue. If you remember we didn't used to have the 
quick reply box. I think this is partly why. 

Tab then shift tab back and you can type. If you don't, your focus is on the 
scrolling page, not the cursor, regardless of it blinking or not. 

You can also enable keyboard shortcuts and I believe hitting r will quick reply 
and put you in the correct focus to type straight away. You may have to select 
the text you are replying to first and enable the Lab that supports selected 
replies.
