I was just having this issue today for the first time - viewing messages and refreshing my inbox to see them showing unread. Also, deleted messages would appear unread in my inbox. Restarting MailPlane didn't help, however following Ruben's advice below (Reset Gmail Session) did seem to do the trick! Thanks Ruben.
