Having reviewed the ulimit output, I think it is not a ulimit that is doing it. Perhaps there is a custom script on the system or a another piece of software taking action.
If you have the files on two systems, why not run the indexing on one system and rsync the database? ;-) Probable answer: unsustainable if the mailbox is changed. What I do is break my archives into smaller pieces. For personal mail, one per year.
