Copying a version from a parent to child will create a copy (as if you made a completely new version). Now you'd have two versions that are completely unrelated to each other.
When updating the target version on mass, I suggest selecting each project/sub-project one by one, as you can ensure the target versions are the same across all tickets you're trying to update. Out of interest, are you using Mantis 1.2.x?
