I suspect Mapbuilder should work in Joomla, but I have not tried it.
I suspect your problem might be that the relative directory structure of
the index.html file and the location of the config.xml and context.xml
and lib/ directory has changed.
You might need to adjust something accordingly.
To help you with debugging, I suggest you use an uncompressed version of
mapbuilder (download the source version, or download a version from
subversion)
