MapGuide comes bundled with Apache because. 1 - It uses FastCGI, which to my knowledge a FastCGI module only exists for the 2.0.x series. 2 - It allows you to host MapGuide in a separated environment that doesn't interfere with your other services. It installs in a separate dir and runs on a non-default port 3 - It's just convenient.
