Transforming between XY-M and a real CS is not technically possible; the previous version must have been "guessing" that the XY-M dataset was in the same projection as the other datasets.
My bet is the change from PROJ.4 to Mentor as the underlying CS library makes this a bit stricter, requiring you to manually specify the CS for the arbitrary data before attempting to transform it (or not).
