Generally yes. There isn't a real reason have have both Apache and IIS on the same server, unless you need one to reverse proxy into the other.
Your choice of web server generally boils down to what web development platforms you will be integrating your MapGuide application with. Java or PHP? Choose Apache. PHP or .net? Choose IIS PHP or don't care (you just want to show maps)?
