Sorry, but after conducting a simple test, I too am experiencing the same problem.
Anyway, I just compiled and ran a simple test program using both MI/MB v. 3 and v.6. The problem appears to be in MAPINFO v. 6:
MI 3 ran the MB3-compiled version just as expected.
MI 6 failed with the MB6-compiled version as you describe.
MI 6 ALSO failed running the MB3-compiled version (as you describe).
(Of course, MI 3 could not run the MB6-compiled version).
Off the top of my head, I would guess that a MapInfo tool is somehow acting as a "parent" tool to all the others.
THANKS, BTW, for pointing out the STOP command. I have a "full application" that was developed in MapBasic (v. 3) over the past 5 years, and have been doing all my MapBasic debugging the old fashioned way... PRINT and NOTE statements to monitor the progress of variables.

Hello All,
I am having a strange problem with debugging a small MapBasic V.6 program. It involves the stop statement. It seems no matter where I place the stop statement within the main program body - I get the same error when I run the program "cannot breakpoint. this program is being run from another program."
I understand that you cannot place this statement in a function or dialog. I'm fairly new to MB so forgive me if this question seems a bit retarded.
Thanx,
