I suppose you registered them on that projection manually.
Have you rectified both of them? In case you got pre-rectified raster 
images (such as orthophoto images), you have no problem. Please be sure 
every raw aerial photo is distorted.

You have to rectify each raster image on the projection when you overlay 
more than two layers.

I experienced exactly the same before when I was comparing time  series 
of aerial photos of being eroded shorelines. I digitized shorelines but 
it was useless. Please prepare a rectification program. I bought an 
add-on of MapInfo Pro, called "Rastools" from Tennessee USA. You can
