I had similar problems when I installed 6.5. The patch for 6.5 (on the mapinfo web site)might help you with some of these problems.
You could always copy the old .thm files into the new directories. I do know that one should remove any previous version of the software, before doing the upgrade, but does the software tell you that anywhere? Is there a readme file or warning message or is it something that I am missing? Previous versions of MapInfo to my knowledge meant just sticking in the CD and it will overwrite the previous version....no problems.
