I'm wondering if the layer in question (the one that is "missing") is not visible in 
the layout window is because of its "visibility" limited by the scale that is to say 
that under layer control check the display properties of the individual layer - in 
case it is limited by the visibility at different scales.  The second thing 
alternative is to change the scale in the map window so that the layout window will 
display the desired layers.
