I have had sucess with Transparencies. I'm using MI 6.5 on a WIN 2000 system, outputting to an HP DesignJet 800PS. The key to getting it to work for me was to select the advanced tab on the print dialog and on the Advanced Printing Options Form select the radio button that says "Print Using Enhanced Metafile" and de-select the checkbox that says "internal handling for transparent raster".
Hopefully this will work for you like it does for me.
