Andrew Paul is correct in the steps that you should check.
However, I think that your problem will certainly be different Bounding Co-ordinates. Use the supplied Table Manager Tool to view this information in each table. Yes, having smaller bounds will improve accuracy but the crux is to have all datasets using precisely the same. If your OS mapping snaps to 5mm and your datasets snap to 2mm - then they will only ever coincide on the odd occasion...... Have fun with that - we do!!!!! I see the conkers are dropping too....
