This is the same problem I am having in my "squished" map post. I experimented witht the data by opening each TAB file separatley and comparing the projection etc. Then I opened just the boundary poly gon and the data points to be made into a thematic layer. No raster open. I made a thematic layer and when it opened it distorted the view vertically. No code open no nothing. I played with the bounds info and even when set as large as possible or even tot he extent of the boundary polygon, it still squished things. But only with this dataset. I open other data and things work fine. The only unique situation in this instance, is that it is only an area of 7 acres.

I agree that in theory layers in different projections can co-exist in a mapper, as long as you don't try to mix earth and non-earth stuff. Perhaps you have copied a chunk of code from a workspace? While this is a very useful way of creating code for recurring operations, one must check the code for surplus code which may cause conflicts with other settings in your application. Remember that a workspace script cannot take anything for granted, but must take control over the environment in which it will run. I should check the code for CoordSys clauses and Units settings, and make sure that they really are needed, or not in conflict. All my layers are either Long, Lat format or in NAD 83. I know this has an effect on how things appear when generated on a map layer together, but is there a way to display them all together without changing all of the file formats?
