I would go for something like this

    GISDATA\vendor\dataset\version_or_year\data

and use the folders "vendor" and/or "dataset" to contain administrative info and possibly neccessary seamless tables.

I'm not aware of any standard to adhere to as for folder placement, only when registering the actual placements centrally.
