Yannick,
Yes it is possible to access the workspace code from
MapInfo before it's actually saved to the workspace.
You need to use the mapbasic funtion called Windowinfo on your mapper window
with the attribute 15, i.e WIN_INFO_CLONEWINDOW.
This will return the list of commands that are necessary to create the map
the way you have it (including style overrides, custom labels, etc.)
You need to manipulate that string to keep only the portions you need.
This might be a bit tricky but it should work !

Hi listers,
say I have two mapper windows. Is there a way to move (add) an
existing layer from the first mapper to the other mapper with all the
associated thematic layers, custom labels and override style? I can achieve
this by executing some snippet of workspace code in the mapbasic window but
it's kind of "dangerous". Is it possible to access the workspace code from
MapInfo before it's actually saved to the workspace?
For me, it's very useful to copy/paste an entire layer from one mapper to
the another without affecting existing layers.
