run command "save workspace as ""C:\temp\wkspace.wor"""
Should do the trick!

I have encountered the same problem last week, the problem
here was a selection which could be saved from Mapinfo but
not with MapBasic (a 'select * from xxx where ... into sel1'.
MI 4.52 German Version, NT 4.0 SP3
But sorry, no solution so far
