What do you need to do:
1.) set background colour in stylesheet to transparent:
<Map bgcolor="transparent" srs="&srs900913;">

2.) Then you need to change the output format to png256 in generate_tiles.py
im.save(tile_uri, 'png256')

I think that is actually it, but remember that some browsers do not support
transparency well.
