Yes, use ogr2ogr to convert to a shapefile.

Btw, I can replicate the crash but it appears to happen inside of libgdal (not 
mapnik), so I can't see a quick solution.

So, I think your route of converting the data into shapefiles first sounds like 
a good plan.
