Sound complicated, but clipping might be sufficient for now because this can be done using postgis. It should be possible to clip the contours at the edges of the waterbodies using ST_Difference: Problem solved because no contour lines means no labels as well :) So looks like I "just" need to cook up the right SQL query now...
