I haven't dug through the previous emails closely to see what is
going on, but I thought I should answer this.

There has been a substantial improvement in the amount of precision
OGR maintains for WKT and GML encodings of geometries.  The
changes were applied a couple months ago.  They are definately
in GDAL/OGR 1.3.1 and might be in 1.3.0.

OGR spatial filtering will also now use GEOS if built-in.  It is possible
that some "on the edge" situations would give different results now
compared to in the past.

I'm not sure if any of this relates to the problem you are seeing though.
