You can use the shptree utility, it comes e.g. with FWTools (http://www.maptools.org/fwtools).
I would recommend indexing both your source shapefiles and your tileindex shapefile. But do check the contents of your tileindex dbf (field LOCATION) to make sure a) it has absolute paths and b) that the values do not end with .shp otherwise Mapserver won't find the qix file associated with the shapefile.
