After conversion of labels to Manual, turn off the automatic labeling of the item-type you wish to adjust.  You can use a mix of automatic and manual labels by doing a conversion of automatic labels to manual, then turning off the labeling for the layer(s) that have problems with overlap, then deleting the excess manual labels.  Alternatively, just do a conversion to manual, then turn off all labeling from all layers.  Save your map under a different name if you want to re-open the map with auto labels in the future so you’ll have two versions: the manually-labeled version and the auto-labeled version.

Hi--

I've got a problem with automatic labels overlapping data from other
layers.  I tried to solve this by converting the automatic labels to
manual labels, but this seems to have created a duplicate set of
manual labels and left the original automatic (and uneditable) labels
intact.  Can anyone suggest a solution?

The automatic labels do not reappear until I refresh the window or
import the map into a layout view.
