After conversion of labels to Manual, turn off the automatic labeling of the item-type you wish to adjust.  You can use a mix of automatic and manual labels by doing a conversion of automatic labels to manual, then turning off the labeling for the layer(s) that have problems with overlap, then deleting the excess manual labels.  Alternatively, just do a conversion to manual, then turn off all labeling from all layers.  Save your map under a different name if you want to re-open the map with auto labels in the future so you’ll have two versions: the manually-labeled version and the auto-labeled version.    - Michael K.
