I have had similar problems. I guess (and Caliper knows better) that
the clipping algorithm mistakenly throws objects whose centroid lies
outside the clipped window. I may be wrong. What I have done is to
export the area not being clipped properly (by using export-selected
area) and break it manually into two approx. equal parts (using
map-editing tools that only works with dbd/compactgeography files).
Redo the clipping and rejoin the appropriate areas inside your clipped
