I noticed the problem you mention in the follwoing case:
 
a) Open Layer form file F
b) Join layer to a table
c) do some operations
d) Drop the Layer
e) Delete database F.
 
if this resembles your case try Dropping the Join before dropping the layer

Sometimes, of course, not all the time, I try to delete a .dbd file
and some files associated with the dbd do not get deleted.  

The dbf, bin, bx, dcb file do not delete sometimes.  Any thoughts?
