This is an old problem that unfortunately, hasn't been fully resolved. The folks at caliper claim that this issue is a driver issue and not a bug. Ironically, the same drivers produce the correct hatching and transparent fills, when used with ArcMap or MapInfo.
That said there is partial solution that the folks at caliper did provide, if you limit your hatching to the first (top) four hatch patterns. You will be able to produce a pdf with the results you want, however this is extremely limiting and the line width of the hatch more often than not comes out a bit heavy or too thick.
I'd be curious is anyone as devised a work around Calipers non-bug issue.

I've encountered this problem, but haven't found the answer. A similar problem occurs for me when using an area layer, and selecting a fill style other than solid. If I try printing on an HP DesignJet 1055, the pattern fill will always print out solid black. Happens only the the plotter, and is frustrating!
