It looks like the MySQL Workbench team has decided to place support for MariaDB configuration file options in the next release of MySQL Workbench!
(Configuration file option tabs currently display blank for any MariaDB versions greater than 5.1 in MySQL Workbench) http://bugs.mysql.com/bug.php?id=61219
