Preferences in MartEditor are stored using the Java Preferences API. The
location is OS-dependent but on my Ubuntu Linux machine it is:

~/.java/.userPrefs/org/ensembl/mart/editor/

The safest way to clear it out is to remove the entire
.java/.userPrefs/org/ensembl/mart/editor folder.
