it's very odd for the syslogd configuration to only log to
/var/log/messages when X is running. that would imply that
startx is rewriting /etc/syslog.conf and restarting syslogd.
are you sure it isn't just logging to /var/log/messages as
well as to the console? look at /etc/syslog.conf and read
the associated manpage and you'll see what it's doing.
