Hmmm.  Times out on large transfers, eh?  I guess these are outgoing
transfers.  Can you, say, ftp a large file out from the same machine,
without that connection timing out?  Make sure it's the same amount of
data, going in the same direction, and see if you get the same behavior.

It could be a masq problem, maybe involving IP fragmentation, though you
usually see more problems like that in-bound, rather than out-bound.
