Hi Hien,
mrxvt should start without modifying any files. Sadly I've never used
cygwin and have no access (or desire to access) a windows machine. So I
can't offer any advice on this.
I'm forwarding your mail to the mrxvt usage list. Hopefully someone here
has success with Cygwin and can help you out,

PS: IIRC mrxvt is reported to run on Cygwin, so there is hope to
eventually get it working...
