Try loading xterm with an identical font. Do the windows look identical? I looked at the code; there's nothing that changes the hint style in mrxvt -- it should use whatever fontconfig returns, so there might be another issue here. Try figuring out what font is matched with fc-match? Not sure if you can get the hinting info though. Try writing a minimal C program copying the relevant section from mrxvt that displays "hello world" using your font settings. Everything "WorksForMe (tm)" and I've no idea where the problem could be.
