If the checksum is different **after** you manipulate the file by compressing it and expanding it, or whatever you do to it, then I would blame the tools you are using to do this manipulation. It is not a problem with the original file. Why did you want to compress it and expand it again with bzip2? The file is already compressed using the older gzip format so I do not expect you can gain much by the additional compression.
