it seems that mathopd (you didn't mention what version you are running) likes it when scripts are not owned by root. this is a reasonable security precaution. try chowning them to another user. the error message you are getting sounds like the script you are trying to run, rather than the webserver you are running.
also: if you are dealing with phpstub, i recommend using the modified version you can find at http://apathy.guiltyparty.org/u/doc/mathopd/phpstub-0.5.2.tar.gz
