I guess you have text.usetex=True?
In this case, the baselines are not correct unless you also set
"text.latex.preview" as True.
For example, try to add following line in your rc file.
text.latex.preview : True
(You also need preview.sty installed)
If this does not solve the problem, please post a screenshot
that demonstrating the problem with your rc file.
