Which m-file are you referring to? If you are referring to the case files, you can simply create your own file anywhere in the Matlab path and then specify the new name in the first argument to runpf or runopf. If you are talking about modifying the code for your own purposes, I recommend leaving the files in the MATPOWER distribution unchanged. You can duplicate a file, rename it, and make modifications to that.
