(1) Which constraints do you want to modify? If you simply want to add constraints, then see section 6 in the Users's Manual. (2) The current version does not have a mechanism to incorporate losses in the DC OPF. Maybe it could be implemented with an appropriate wrapper around MATPOWER's lossless DC OPF.
