You should not need to change baseMVA. If you are removing lines, you can 
simply change the value in the BR_STATUS column to zero in the branch matrix. 
If you are removing buses, you can simply comment out the corresponding row in 
the bus matrix and any rows in the gen and branch matrices for equipment 
connected to the bus you are removing.
