You can certainly define your generator costs so that they include both carbon 
emission costs and fuel costs. If you can express your carbon emission 
constraints as a linear function of MW outputs, you can add these as 
user-defined constraints as described in Sections 5.3.2 and 6 of the User's 
Manual.
