For instance, when the branches have completely the same R, X, B
parameters, should one then input them in the branch matrix as the same
rows? Or is there some parameter to distinguish between them?

Yes, MatPower supports parallel branches.
In some programmes, such as PSS/E, there exists an ID tag for this purpose, but
it is not clear to me whether Matpower supports this.
